Question Coloring images with GIMP, need help!

Okay, so I'm an avid artist, and I love to draw, so I scanned in a picture of mine and made a seperate layer, and then traced over it (it was saved as a jpg). Then I deleted the lower layer, thinking that I could color and shade this one (the one with the traced drawing) easily. So, I use the fill tool, and for some reason, there's always this rough white outline around the lines that I made. Why is that there? Is it because of the file type?

I'm stuck with a picture that took me 35 minutes to make. There's nasty red "cut out" lines where I filled in the colors, and I'm afraid to go over them with the pen tool because it'll mess up the linework.

Please help. I've been thinking of ing someone.
